Every colour is printed with its own drum, so every colour needs its own file. Make each layer black, export as a greyscale PDF, and name it after the ink.
Keep in mind that the layers never line up perfectly. A millimetre of play is part of the look, so avoid hairline outlines that must touch exactly.
